GST Number was used by different person rather than the GST owner without the later consent. On confrontation the owner ask to aleast pay the tax but the other person is even denying to pay the tax. What possible course of action can be taken under GST?

You can very well raise this issue to the department.
Ensure that you have proper evidence in the hand to substantiate your claim.
