Many Govt entities are registered as Tax Deductor. Can we issue b2b invoice to entities registered with TDS registration if they don't have regular GSTIN.

No...... it's b2C supply, cannot issue B2b invoices. Moreover how can supplier issue B2b invoice to Recepeint who does not have GST number. (Without mentioning GSTN in bill it's treated as B2C invoice)
