I had cleared ca ipcc group 1 in May 2016 old syllabus and even got exemption in paper 5 adv accounting in nov 2017 old syllabus...So, wanted to know can I apply for remaining two paper i.e Audit and EITSM in new syllabus.

Exemption is valid only for the next 3 attempts which you have already lost - Now you will have to appear in all 4 papers of CA inter Group 2 in new syllabus.
You can refer to the following books for CA intermediate Group 2 -
Accounting and AS – Praveen Sharma and Ravi kanth Miriyala
Auditing and Assurance - Ravi kanth Miriyala or Pankaj Garg or Surbhi bansal (Ravi kanth Miriyala is best for self study). No classes are required for Audit.
Enterprise Information Systems & Strategic Management EISSM – Manish M Valechha is the best for self study. It is easy to learn and remember. No classes are required for EISSM.
Financial Management & Economics for Finance – Paduka or Class notes of any teacher (Gaurav Jain is good for FM classes).
