Due to non linking of pan and aadhar the pan has become inoperative. Does this rule applies to salaried person and are we required to deduct tds at higher rate on salary paid if the salary is below the taxable limit or not.

If the salary is below taxable limit then TDS deduction will not apply.  If liable for TDS deduction, get PAN activated by employee, otherwise the rule will apply.

Sir would the standard deduction and 80C and 80D can be given while calculating the taxable income of employee ?

Yes, if he has given proof of investment u/s. 80C and expenditures u/s. 80D IT act...

It's not like that. Pan adhaar linking after that if below threshold then no issue. Any amount paid thru bNk will certainly have some beneficiary.
