Income tax refund
cheque for my income tax refund is issued towards my FD A/c No. instead of my Saving A/c No. now how can i rectify it - by writing letter to bank or by writing letter to Income tax Department ?

yes write a letter mentioning new account details...
Whether it is done through onlie site of income tax department or whether physical letter
There is an option of online rectification for giving new account number. Maybe you can try that... But I dont know if that's effective after you receive cheque
