I am a pensioner from Osmania University Hyderabad. I filed my returns ITR 1 for AY 2016-17  on line on 7th April 2016, since I was visiting US and thought that earlier the better. At that time26As obtained from ITvwebsite was showing Tax deducted as Rs 42526 with certain income.(This was the case even after one month) So I paid extra  tax on line and submitted my returns.. My returns were processed and  approved and I received 143/1  on 2nd  June 2016 by email.  when I casually checked up 26AS later, this shows higher income and additional tax deduction.  This Forum informed me that I should revise my return u/s 139(5).  But when I want to do that, it is asking for some ack number.  Where is this available?    Is this the "COMMUNICATION REFERENCE NUMBER"  given in the 143/1? Can anyone help?  Am I late in filing revised returns?  Will there be any penalty?

It is the acknowledgement number of the original return filed by you on 7th April 2016. You are not late in filing revised return. Since all the taxes have been paid there should not be any penalty.
