One of my friend has been expired recently and he have form-16 for AY-2017-2018. He suppose to get 45K refund from India tax dept.
Can we file tax returns normally as normal case else whether we need to take any extra steps to file returns?

ITR can be filed by his legal hier. A proof of legal hier ( attested by gazzetted officer, sarpanch, megistrate) has to be submitted onlline. You can see the process online and select My Request on the Income Tax efiling site.

In this case, how income tax dept will choose the mode of payment (check, direct account) for refund?
Upto a certain amount ( I think it's 50K), refund is credited to bank account directly, more than that will be refunded by cheque.

Yes correct. If more than 50k they will issue cheque else directly will deposit in bank account. In this case, if they issue cheque how can i depost in bank as cheque will be in favor of demised person. Even direct deposit also will be in demised person bank account.
I filed a ITR 3 years back. I think account mentioned was of legal heir and duly signed by hire only.
Once you start the process, things will clear itself.
