In the month of Sep 2017 we have done the payment on 19.10.2017 but we have filled the return on 20.11.2017 and the GST department is asking for late file and interest for one month delay so pls guide us whether I need to pay interest for late filling

In last extended date is 31st Mar-19. So, the late fee will be waived.
Better to consider the same with the officer...

GST dept ask lete fee and interest to You then You ask to officer "then what about extended due date on or before 31st Mar-19"..
