GSTR 3B late fees is Rs50 per day for both act in normal case and Rs 20 per day for nil returns.

May be the no of days you calculated is wrong. Another point is if the late fee calculated by the system is wrong you can make amendment in the system itself and file. No need to worry. I hope this will help you.
