Yes no problem, Every company having branches and H
O dealing in same trade name, and separate GSTIN for respective states.

and after year end we need to make combine balance sheet or seprate balance sheet

Combine balance sheet if, that is your unit for the same business. And combination depending upon type of registration of your business :
*As proprietorship
*As firm
*As Co.
Depends on that

For GST purpose you have to made seprate balance sheet also.
As under gst both are treated as seprate entity
