We have MVAT registration and service tax registration also for our company. We file returns under both the returns. So now in GST do we have to enroll onec through anyone website or from both?

ya you will receive provisional id and password from local vat department then you have to enter details of service tax in the same form,there will no need to file separate form for service tax.

You only need to get only one provisional id and password to enrol into the new GST Common portal. You can either get provisional id from www.aces.gov.in or from www.mahavat.gov.in . This post will clearly tell you how to get provisional id and password from maharashtra vat or aces website also check how to enrol at GST Common portal as an existing tax payer
