gst penalty

I was sending goods outside bhopal... But before the generation of invoice my employee uploaded the goods on vehicle... When I came to know this fact the vehicle was 3kms away from my godown but in same city... I stopped the vehicle immediately meanwhile such vehicle is cought by STO...Now he is levying penalty equivalent to the sum of taxes... What can I do?
