I have submitted GST cancellation application on 12-06-2018, and its still pending. My question is, do I have to file NIL every month until my registration is cancelled?

Visit to department first and state that your cancellation is under process.
Do carry the REG-16 copy.

Yes , your registration will not be cancelled until you file all your Returns & clear all liability dues.
