I sent my form 108 on 11.01.2020 and institute received it on 17.01.2020 but today i received my form back and it had stamp on it saying that i have to submit form online through SSP portal. My query is what should the signing date on the from, the original one or new one ? and also do i have to pay late fee ?

Signing date on the form should be Original one because you have already send this form once but due to coming in proper channel ICAI wants to submit it through SSP . So please go through once the SSP portal- form 108 if there is any column then attach the stamped form in PDF format and state the details . And for late fee i think it is not applicable ..
