Try e filing at the intermediary websites like taxsmile.com, etc 

There is an option in income tax site  know your PAN ----> you should check that option whether your PAN Shows the correct data then you should draft a letter to incometax department .

just contact at income tax office call centre.they wil solve ur problem or u can write at the email id given on website

you can verify pan at know your juridictional AO tab in efiling site also............................
