if I prepare 2 e-way bill for 1 invoice ... 1st as mumbai to pune & then pune to kolhapur (due to transporter change at pune ) .. it is possible or it is proper or we have any other way... pls guide ..

no need to change e Way bill, just update tranpot number or transportation way

Update Part-B (Vehicle details) for each change in the vehicle used in the course of movement of consignment up to the destination point. However, the updating should be done within overall validity period of E-way bill. There is no upper cap on the
number of Updation of vehicle in part B
So, No Need to Prepare another E-Way Bill for the same Invoice in your case.
