What is the basic difference between these two? 

An encrypted certified document does two things.

1. It guarantees that the document wasn’t modified in route.
2. It guarantees that no one else can read the document.

whereas only signing certified document doesn't ensure the above things. In other word digital signed doc only represent authorization of the subscriber

encrypted certificate should be used where risks and consequences of data compromise are very high

choice depend upon your data confidentiality

signing certificate is mostly used for IT return,ROC filling etc
