Our company is registered in Andhra pradesh, and giving service (irrigation project survey) in Jammu presently. In jammu service tax is not applicable (as per service tax act). Can we collect service tax from the party (i.e., jammu State Govt., )

No. You should not collect ST from the customers since there is no tax liability.
