We are supplying goods to intra state( rajasthan) and payment of bill is made by the person who resides in Pune which is registered in GST. and asks for the bill in the name of Pune firm. whether igst will be charged or cgst or sgst will be charged.

As per section 10(1)(b) of the IGST Act , this is Case of Bill to ship to , Bill to Pune and ship to Rajasthan , in such Case place of supply will be principal place of business that is Pune , so you have to charge IGST .
Take others opinion as well.

Then, Pune based persons will issue invoice to Actual Receiver(based in Rajasthan) and also charge IGST
