Deduction U/s 89(1)

I had claimed deduction u/s 89 (1)
and duly filed and uploaded form 10E on website.

and then filed my ITR claiming such deduction.

now my ITR has been processed and when i check my Intimation of 143(1)

It shows a diffrence in refund by the amount of deduction u/s 89(1).

Why my deduction u/s 89(1) is not considered by Dept.? and
what i have to do now?

Same problem in my Return Also
All person of my office get arrears of 7th pay commission in 2019-20, so filled 10E form for rebate u/s 89(1)and show in ITR-1
Now receive intimation but there are no rebate given u/s 89(1) and make liability of tax for all person.
What should we do ?
Any one suggest..
Wait I just called cpc for the same reason and they said that it's a software issue
