Can we make payment in cash exceeding 20000/- to an employee against his travel claim for the official purpose.

No you cnat do that. Only salary paid to employee is exempt from the provision of section 40(A)(3).
As per 40(A)(3) any cash payment in excess of 20,000/- to the same party/person on the same day is disallowed
