Yes, you should accept your stipend only through cheque. The Institute may sometime ask the details of your bank account and stipend. But this is very rare case. For taking transfer, you must get form 109 signed by your principal and send it along with form 103 signed by new principal. There is no need to take permission of the institute within one year of transfer.
