My auditor has not paid me stipend for 3 months. Now will these leave days be counted as leave inspite of the fact that stipend has not been paid.

NO it shall not be treated as absence , but better to receive and deposit cheque monthly.
The three months leave which i took for which i was not paid stipend can be deducted from my extension period na? in case my period is extended......

No, The three months leave which u took for which u wetr not paid stipend cannot be deducted from ur extension period.
