Do we need to do agreement on Stamp Paper with MSME for payment within 45 days
or can we do the same through signing Purchase Order Only by mentioning the same in terms in PO
kindly guide

Written agreement 45 days to msme .
That means if we mention 45 days terms in PO that will be enough, no agreement on Stamp paper required
You can prepare agreement on simple paper or by writing the terms in invoice only.
