I filed it on 16/03/2018.
When and where am I supposed to make payment of the late fees i.e. under which return?

In GSTR-3.......
Where to find GSTR-3? I couldn't find it on the dashboard. And how much is the penalty per day? Is it Rs. 25 each for CGST and SGST as per the circular dated 07/03/2018?
when you file the return, under payments tab you will see the total amount payable. You first need to create challan, then make payment and after that the amount will reflect in your dashboard. But before that check whether you are required to pay penalty or not
GSTR-3 is not available now... Wait for further notification now on GSTR-3 & penalty for GSTR-1.
And where to find that GSTR-3? Can't find it on the dashboard.
