Your question is too genuine. It is happened generally because of lack of audit planning and limitation imposed by circumstance. It can be resolved by:

1. Determination of  Area for quick review.

2.  Area having material impact considerd and remaining portion should leave.

3. Pick some major documents and review for major points decided in step-2.

4. Make discussion with person resposbile for that activity and get idea of activity happened during the period governed by your audit.

5.Areas remain untouched should be documented so that next auditors come and check it at the first priority.
