one Ledger Like CGST (under duty & Taxes) is sufficient for CGST input and CGST output.

Yes... You can.

You ll maintain Two Ledger for Input and Output. It's better you can find Your details separately...

Also you can maintain separate Tax values...

while doing audit I'm not able to made segregation in tally

it has to be separate ledger for both input and output. This will make easier to maintain your accurate data
