you can file rectification u/s 154 within 30 days, by e filing website only.
https://incometaxindiaefiling.gov.in/ has rectification option for AY 2008-2009. But the manual provided in "Help" section clearly says, use it only for AY 2009-2010 onwards.
I too have to file rectification for AY 2008-2009, but not sure whether it will be valid if I do it online
