I had filed MGT 14 yesterday and choose the option "Pay later".
Now the portal showing the Payment Status of "payment not applicable" and Transaction Status as "Pending for Payment"
What to do ?

Just wait.
MCA will solve this problem as it's own.
Simply u have to cancel the SRN if it shows payment not applicable and your challan has not generated.
after cancellation of SRN , upload form and and generate pay later or make payment .
