We are receiving one order from the Commissioner (Appeal) and he said finally in that order "our appeal is rejected". so please clarify what is our position now.

It means that the Commissioner (Appeals) has confirmed the demand, interest and penalty determined by the adjudicating authority.
You may either pay the taxes along with interest and penalty or file appeal with CESTAT.
