I think it is website issue, if you have submitted the form before 20th, then the late fees will come in next month, but in your situation it could have come in this month itself

don't worry it happen not take it serious cause 3b portal updated after 20 Feb and not working properly.. late fee add in your next month 3b ..

yes , as i filed GSTR 3B on 24-02-2018 as nil
but there is late fee of Rs 40 per day but the portal not calculated the same
and the auto challan created from the portal show the challan value as 0
so i filed woithout paying the late fee
