Salaries determined by all quarters in our workplace is not matching the actual amount. For most employees, its showing higher or lower in traces. Now if I file annexure two with correct values (which can be 20-30K Lower or higher than salary determined by all quarters), will it create problems ?

Traces has the gross salary before any deduction. So it may be higher than the salary what you get. File correct income in your returns.
