If co. register in haryana and transporter is unregister is also from haryana. if send good to Rajasthan and pay freight outward. what we have to pay IGST OR CGST.....

In case of transportation of goods, place of supply is place of receiver. In your case it is Haryana. Since supplier and place of supply are in Haryana then CGST & SGST would be applicable.
