when GST rate on mixed supply is lowest rate instead of highest rate?

Highest rate of tax will be applicable always in case of mixed supplies.
But lowest rate when applicable

It will not be mixed supply if you charge lowest rate of tax. As per the act tax have to charged at the highest rate. 

If lower rate of GST have been charged then make a debit note for the differential amount of tax.
