e.x. custom invoice fob value: Rs 1000,00
freight : Rs 20,000/-
GST tax invoice : Taxable value will be Rs 100000 or 120000/-
kindly advise.

If You are charged the Freight in the invoice then its Rs.120000/-
You can charge IGST on Both FOB Value and freight if shipment is based on CIF (Cost,Insurance and Freight) otherwise IGST is charged on FOB only.
