One of the start up company has not filed the return for f y 2016-17 and now while trying to file the late return it gives an error that late return cannot be filed. What should be the correct thing to do, is it ok to avoid that or if it should be filed what documents should I carry ?

No problem it's OK avoid,
if the tax authority send's you the notice, then you can file the return by giving the notice number as reference
