For import goods, when generating an e-way bill, you need to specify the Place of Supply and the location from where the goods are being moved.

Since the customs clearance is happening at Chennai port/customs, the e-way bill’s “From” location should be the Chennai customs location, which means you should use the actual Chennai customs pincode.

The “999999” pincode is typically used in certain GST transactions where the location is outside India or for imports before customs clearance, but once the goods have cleared customs and are moving within India, you should use the actual location of customs.
So, in your case, use the Chennai customs pincode while preparing the e-way bill.
