A pvt ltd company had two directors who resigned after closure of financial but before accounts finalisation and accordingly new directors were appointed . In form MGT-7, under details of directors as on close of financial year section, we have mentioned the directors who were appointed as on 31.03.2018. But a prescrutiny error has occured which saya the director is not associated with with the company under the said designation. (The form has been signed by the present director.) What should be done in this case?

Have you intimated to ROC about appointment of new Director to ROC by filing Form DIR-12?
Check designation of directors under "view signatory master data". It should be same as mentioned in form.

Yes.. the form has been uploaded and they are appearing on the signatory detail list.

the error is occuring for the director who has resigned.
Try in new MGT-7 form.
If MGT-7 Form is old version, then it won't accept.
