2. Will an LLP company in existence will have any effect of this disqualification

A director of a pvt ltd company who is disquailified u/s 164(2)(a) for non filing of returns, does he also gets disqualified from other active & fully compliant pvt ltd company

Yes. A director disqualified under Companies Act can very well become Designated Partners in LLP.
