I filled ITR-2 Without payment of penalty rs 1000
what should I have to do ?

check whether your returns are filed in payable, check ITR-V.
note that payable returns are considered as defective returns and you will have to file a revised one after making payment.

File it u/s. 139(5) IT act, as revised return.

In case you are not able to file it in 139(5)
wait for intimation of defective returns and file against the same under sec 139(9)

There was change in law regarding filing of ITR without paying the tax due therein. I think Income Tax demand will be raised once the ITR gets processed.
