Late fees has been waived upto September 2017 for GSTR-1 & 3B. After that, Late fees in case of Late filing of GSTR-3B is Rs.50 per day(Rs.25 for CGST & Rs.25 for SGST) & for GSTR-1 is Rs.100 per day(Rs.50 for CGST & Rs.50 for SGST), subject to maximum of Rs.5,000.

There are no option by which you can save yourself from the late filing fee even if that would have been nil return. The fees has to be paid for gSTR 3B from Oct 2017 onwards.
Few days there was an article regarding amnesty scheme under GST. But there is nothing confirmed.
