You have to claim GST TDS by filing a different return. Where in the case you have already filed your monthly returns (GSTR-3b & GSTR-1) there is no restriction of filing return to claim TDS of that respective month.

I have to receive GST TDS from two different Govt companies While doing the same one was reflected in our portal other department was yet to file ... It already exceeded the due date and it is not filling our TDS since 3 months The first department while has filled ur GST TDS was reflected in the portal and we also accepted the TDS ...

I personally haven't tried it but if you have already filed the TDS claiming return then I don't think you can undo and file it again. You can check whether the transaction is reflecting in your next open TDS claiming return. If not, you will have to take up the matter with the concerned Government Company and your jurisdiction officer.
