After three months from the date of invoice can we make E invoice

Recipent cannot take ITC

Try to upload. In my view you can't do so

Is there any issue to avail the ITC to our Recipient for non generated E-Invoice.  Because we have already filed the GSTR1 & GSTR 3B for those period

No issue just because of non generation of e-invoice. ITC will be available if same was shown in GSTR1

If E-invoice is required to be issue by the Supplier and he has not issue the same then Invoice will be not consider as valid as IRN is not generated. Hence, Recipient cannot take ITC

You can generate IRN now but the recipient will be subject to interest on ITC if utilised since he would have availed it 3 months ago. As @ mohd Masood nasiruddin said without einvoice the invoice itself is invalid. If einvoice is not done then ITC will not be available to recipient and you can be penalized for supplying without valid invoice
