1."Is it necessary to generate the e way bill against supplimentry invoice?"
2. What is the Limit of Invoice Value.?
3. If the invoice value is more than 50,000/- then what to do?

EWB generation is related with movement of goods and not required for all transactions.
For the said debit note/supplementary invoice EWB is not required, as you have already delivered the goods. Further no question of below 50k or above 50k here.
