Is the new section is applicable for all employees including those whose taxable income is less than the 1.6/1.9 lakh.
How the monthly tax amount the calcaulted if the employee doesn't have the PAN.

Yes sec.206AA is applicable to all payments to which tax is deductible under Chapter XVIIB that includes salary.
