We are service providing company, mainly in courier business. We have different branch office, but billing is done from head office for pan india as service tax number was common. Now do we require GST registration in all state.

Yes. you are required to obtain state wise registration.
In gst what matters is the place (state) from where you provide services, you need to register from that state. You have to take separate registration in each of such state from where you provide courier service . .Also for each branch in separate state you need separate registration . and if branches are in same state you have the option to either take separate registration or a single registration.
