in government department. if contract work is allotted to contractor. contractor submit the bills with GST deduction. is it mandatory for department to register under GST? what role will the department do?

You should not worry about registeration of Govt. Deptt. You have supplied service and raised the bill with GST. That's the end of your responsibility. Deposit the GST to the Govt.
