Gstr1 and gst 3b difference-

While preparing the GSTR 3B , we have shown some amount less than GSTR1 ( which is as per our invoice ) and we paid all the dues as per GSTR1- Dept asked for explanation which we gave. Inspite of that they say penalty may come for diiference

please advice
