annual turnover of my company is 100 cr and I have 4 gstin.
I need to file 1 gstr 9 or 4 gstr 9?

Is 4 GSTN number of Company under same PAN ?.
Yes under same pan.
You have to file 4 GSTR-9 i.e separate annual return for each GSTIN.
