My principal is allowing me to do my GMCS during my articles. However, my HR is telling me that the GMCS is not permissible during the extension period. Is the HR correct or am I permitted to do my GMCS during the extension period. If anyone has faced this problem please let me know.

As far as i know GMCS is treated as part of articleship, i.e. those 15 days will be counted within articleship, so in my opinion HR seems to be wrong...U can attend GMCS in extension period. For further confirmation u can contact ICAI office of ur city...
